I always thought that Rayquaza was already and always in its primal form. A key difference for primal groudon and kyogre from their present forms is the line pattern around their body.. Both their primal forms have glowing yellow patterns. Rayquaza always had that glowing yellow even in the original gen 3.

One of my favorite things is that when you mega evolve Rayquaza instead of the reagular line saying the stones are reacting it says “[Player Name]’s fervent wish has reached Rayquaza.” I love this line so much
